A screenshot would be helpful.

I've never heard of this before, and it appears there are a few people out there with the same problem, but none of them have ever come up with a solution.
It could be your monitor is on its way out. Have you got another monitor you could plug in and see if you have the same problem.

Or if you got a screenshot, we could see if we could see the dots as well.

Can you try booting the computer into Safe Mode and seeing if the dots appear then? If you're not sure how to boot into Safe Mode ask.

Also, try increasing the size of the icons and see if the dots get any bigger or if you notice anything else about them when they get bigger.

Thanks for your reply, sorry but I don’t have any screen shots.

So I will try and give you a pitcher of what it looks like, when you make a shortcut to a file or folder on the bottom left hand side you see a white square with a arrow in it (the shortcut icon), that has been replaced with a red or blue dot about the same size.

I cheek to see if the icon had been changed its fine and it's not the short cut icon that’s changed because some folders have the short cut icon on them, the dots are not on very file and folder.

I all ready tried to see what would happen if I changed the folder size the dots became bigger and I can’t see there been a problem with the monitor because very thing else seems fine.

I have not yet tried to start up in safe mode I will try that next time. forgot to say that its running on XP

Yes, it will be interesting to see if they still appear in Safe Mode.

Otherwise, I have no idea

Maybe doing a System Repair Install?
