Do you have the hard drive partitioned into two drives? as you might have a bad partition/sector and if so it will detect this on start up and run chkdsk every time you boot and
Do you know the make of your hard drive?

Normally windows has good reason to prompt this, however that scan is only a basic one.

I would run a full check disk via windows > right click the drive in my computer > properties > tools > error check/checkdisk > tick the auto fix files system errors box and go.

It will ask you to reboot, then let the test run.
Thank you so much for your advice, I did what you suggested and it seems to have cleared everything. Thanks again.

for me this is normal if you dont shut down your pc in a proper way... other reason is maybe your cmos baterry or maybe you have 2 hardisk and the other 0ne is not set to slave...you need to change he jumper.

i also abserve when some flash drive or enclosure inserted whyle booting it goes to checkdisk also

Could be a sign that the drive is going bad, short of doing what I said and making sure to shut down properly there is not much else you can do. I would back up any important data and put up with it, it will either continue or the drive will fully break down, at that point replace it.
